On 4 February 2009, Nikos Thanopoulos was elected as the 41st president of AEK FC. Bajević brought some much-needed stability to the club, and performances on the pitch improved vastly towards the end of the season, culminating in AEK's progression to the Greek Cup final against Olympiakos which was played on 2 May 2009, at Athens Olympic Stadium. 

AEK lost in the final 14–15 on penalties. AEK finished the regular season in fourth position, thus qualifying for the season's playoffs, in which they eventually finished second, just missing out on UEFA Champions League qualification.
